The frequency of this variant in the general population, 0.000004 (1/251098 chromosomes, http://gnomad.broadinstitute.org), is uninformative in assessment of its pathogenicity. In the published literature, the variant (also known as c.729+2del) has been reported in at least one individual with breast cancer (PMID: 29625052 (2018)). Analysis of this variant using software algorithms for the prediction of the effect of nucleotide changes on splicing yielded predictions that this variant may affect proper APC mRNA splicing . Based on the available information, we are unable to determine the clinical significance of this variant. -

Variants that disrupt the consensus splice site are a relatively common cause of aberrant splicing (PMID: 17576681, 9536098). The c.729+3delT intronic variant, located in intron 6 of the APC gene, results from a deletion of one nucleotide within intron 6 of the APC gene. This nucleotide position is highly conserved in available vertebrate species. In silico splice site analysis for this alteration is inconclusive.
