Genes affected
ASL (HGNC:746): (argininosuccinate lyase) This gene encodes a member of the lyase 1 family. The encoded protein forms a cytosolic homotetramer and primarily catalyzes the reversible hydrolytic cleavage of argininosuccinate into arginine and fumarate, an essential step in the liver in detoxifying ammonia via the urea cycle. Mutations in this gene result in the autosomal recessive disorder argininosuccinic aciduria, or argininosuccinic acid lyase deficiency. A nontranscribed pseudogene is also located on the long arm of chromosome 22. Alternatively spliced transcript variants encoding different isoforms have been described. [provided by RefSeq, Jul 2008]

ACMG classification
Classification made for transcript
Verdict is Pathogenic. Variant got 12 ACMG points.
PVS1
Loss of function variant, product does not undergo nonsense mediated mRNA decay. Variant located near the start codon (<100nt), not predicted to undergo nonsense mediated mRNA decay. There are 214 pathogenic variants in the truncated region.
PM2
Very rare variant in population databases, with high coverage;
PP5
Variant 7-66081882-ACCGGCAC-A is Pathogenic according to our data. Variant chr7-66081882-ACCGGCAC-A is described in ClinVar as [Pathogenic]. Clinvar id is 459923.Status of the report is criteria_provided_single_submitter, 1 stars.

Argininosuccinate lyase deficiency Pathogenic:1
Pathogenic, criteria provided, single submitter | clinical testing | Labcorp Genetics (formerly Invitae), Labcorp | Jul 22, 2017 | For these reasons, this variant has been classified as Pathogenic. Loss-of-function variants in ASL are known to be pathogenic (PMID: 2263616, 24166829). This variant has not been reported in the literature in individuals with ASL-related disease. This variant is not present in population databases (ExAC no frequency). This sequence change creates a premature translational stop signal (p.Arg32Phefs*34) in the ASL gene. It is expected to result in an absent or disrupted protein product. - |
