This sequence change replaces asparagine, which is neutral and polar, with serine, which is neutral and polar, at codon 34 of the GLA protein (p.Asn34Ser). This variant is not present in population databases (gnomAD no frequency). This missense change has been observed in individuals with Fabry disease (PMID: 7504405, 7599642, 10649504). ClinVar contains an entry for this variant (Variation ID: 10724). Advanced modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) performed at Invitae indicates that this missense variant is expected to disrupt GLA protein function with a positive predictive value of 80%. Experimental studies have shown that this missense change affects GLA function (PMID: 21598360). This variant disrupts the p.Asn34 amino acid residue in GLA. Other variant(s) that disrupt this residue have been observed in individuals with GLA-related conditions (PMID: 16595074), which suggests that this may be a clinically significant amino acid residue. For these reasons, this variant has been classified as Pathogenic. -

Variant summary: GLA c.101A>G (p.Asn34Ser) results in a conservative amino acid change located in the Glycoside hydrolase, family 27 domain of the encoded protein sequence. Four of five in-silico tools predict a damaging effect of the variant on protein function. The variant was absent in 183447 control chromosomes (gnomAD). c.101A>G has been reported in the literature in multiple individuals affected with Fabry Disease (Eng_1993, Benjamin_2009, Altarescu_2001). The patients were indicated to have less than 10% alpha-Gal activity (Benjamin_2009, Altarescu_2001). These data indicate that the variant is very likely to be associated with disease. Two ClinVar submissions (evaluation after 2014) cite the variant as pathogenic. Based on the evidence outlined above, the variant was classified as pathogenic. -
