Variant summary
Our verdict is Likely pathogenic. Variant got 9 ACMG points: 9P and 0B. PM1PM2PM5PP3_ModeratePP5
The NM_001195553.2(DCX):c.211G>A(p.Ala71Thr) variant causes a missense change. The variant was absent in control chromosomes in GnomAD project. In-silico tool predicts a pathogenic outcome for this variant. Variant has been reported in ClinVar as Conflicting classifications of pathogenicity (no stars). Another variant affecting the same amino acid position, but resulting in a different missense (i.e. A71S) has been classified as Pathogenic.

Lissencephaly type 1 due to doublecortin gene mutation Pathogenic:1
ACMG evidence PS2, PM2, PM5, PP2, PP3 -
not provided Pathogenic:1
Not observed in large population cohorts (Lek et al., 2016); In silico analysis, which includes protein predictors and evolutionary conservation, supports a deleterious effect; This variant is associated with the following publications: (PMID: 32238909) -
Inborn genetic diseases Uncertain:1
The p.A71T variant (also known as c.211G>A), located in coding exon 1 of the DCX gene, results from a G to A substitution at nucleotide position 211. The alanine at codon 71 is replaced by threonine, an amino acid with similar properties. This amino acid position is highly conserved in available vertebrate species. In addition, this alteration is predicted to be deleterious by in silico analysis. Since supporting evidence is limited at this time, the clinical significance of this alteration remains unclear. -
