Variant summary
Our verdict is Pathogenic. The variant received 18 ACMG points: 18P and 0B. PVS1PM2PP5_Very_Strong
The NM_001009944.3(PKD1):c.3520C>T(p.Gln1174*) variant causes a stop gained change involving the alteration of a non-conserved nucleotide. The variant was absent in control chromosomes in GnomAD project. In-silico tool predicts a pathogenic outcome for this variant. Variant has been reported in ClinVar as Pathogenic (★★). Variant results in nonsense mediated mRNA decay.

Variant summary: PKD1 c.3520C>T (p.Gln1174X) results in a premature termination codon, predicted to cause a truncation of the encoded protein or absence of the protein due to nonsense mediated decay, which are commonly known mechanisms for disease. The variant was absent in 181306 control chromosomes. c.3520C>T has been reported in the literature in at least one individuals affected with autosomal dominant Polycystic Kidney Disease 1 (e.g. Kim_2015). To our knowledge, no experimental evidence demonstrating an impact on protein function has been reported. The following publication has been ascertained in the context of this evaluation (PMID: 31740684). ClinVar contains an entry for this variant (Variation ID: 374102). Based on the evidence outlined above, the variant was classified as pathogenic. -

not provided Pathogenic:1
Nonsense variant predicted to result in protein truncation or nonsense mediated decay in a gene for which loss of function is a known mechanism of disease; Not observed at significant frequency in large population cohorts (gnomAD); This variant is associated with the following publications: (PMID: 31740684, 37509056, 29633482) -
PKD1-related disorder Pathogenic:1
The PKD1 c.3520C>T variant is predicted to result in premature protein termination (p.Gln1174*). This variant has been reported in individuals with autosomal dominant polycystic kidney disease (Zhang et al 2018. PubMed ID: 29633482; Kim H et al 2019. PubMed ID: 31740684). This variant has not been reported in a large population database (http://gnomad.broadinstitute.org), indicating this variant is rare. Nonsense variants in PKD1 are expected to be pathogenic. This variant is interpreted as pathogenic. -
