Genes affected
NF1 (HGNC:7765): (neurofibromin 1) This gene product appears to function as a negative regulator of the ras signal transduction pathway. Mutations in this gene have been linked to neurofibromatosis type 1, juvenile myelomonocytic leukemia and Watson syndrome. The mRNA for this gene is subject to RNA editing (CGA>UGA->Arg1306Term) resulting in premature translation termination. Alternatively spliced transcript variants encoding different isoforms have also been described for this gene. [provided by RefSeq, Jul 2008]

This is a synonymous variant located in exon 45 of the NF1 gene. It has been reported previously in individuals with Neurofibromatosis type 1 (PMIDs: 21354044, 31694342). This variant has not been observed in population controls of the Genome Aggregation Database (gnomAD). Based on the evidence above, this variant is classified as likely pathogenic (ACMG criteria - PS4_Moderate, PM2, PP4, PP5). -

This sequence change affects codon 2267 of the NF1 mRNA. It is a 'silent' change, meaning that it does not change the encoded amino acid sequence of the NF1 protein. This variant is not present in population databases (gnomAD no frequency). This variant has been observed in individual(s) with neurofibromatosis type 1 (PMID: 21354044, 21520333; internal data). In at least one individual the variant was observed to be de novo. ClinVar contains an entry for this variant (Variation ID: 420870). Studies have shown that this variant alters mRNA splicing and is expected to lead to the loss of protein expression (PMID: 21354044). For these reasons, this variant has been classified as Pathogenic. -

The c.6801A>G variant (also known as p.Q2267Q), located in coding exon 45 of the NF1 gene, results from an A to G substitution at nucleotide position 6801. This nucleotide substitution does not change the codon at 2267 which makes it likely to have some effect on normal mRNA splicing. This variant has been reported in individuals who met NIH diagnostic criteria for neurofibromatosis type 1 (NF1) (Valero MC et al. J Mol Diagn, 2011 Mar;13:113-22; Tritto V et al. Genes (Basel), 2019 Nov;10:; Ambry internal data). This nucleotide position is not well conserved in available vertebrate species. In silico splice site analysis for this alteration is inconclusive. RNA functional studies have demonstrated that this variant is associated with in-frame skipping of coding exon 45 (Valero MC et al. J Mol Diagn, 2011 Mar;13:113-22; Ambry internal data). This variant is considered to be rare based on population cohorts in the Genome Aggregation Database (gnomAD). Based on the supporting evidence, this alteration is interpreted as a disease-causing mutation. -
