For these reasons, this variant has been classified as Pathogenic. Advanced modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) has been performed at Invitae for this missense variant, however the output from this modeling did not meet the statistical confidence thresholds required to predict the impact of this variant on COL10A1 protein function. ClinVar contains an entry for this variant (Variation ID: 17465). This variant is also known as a single-base-pair transition of T to G at nucleotide position 1888. This missense change has been observed in individual(s) with metaphyseal chondrodysplasia (PMID: 8304336). It has also been observed to segregate with disease in related individuals. This variant is not present in population databases (gnomAD no frequency). This sequence change replaces tyrosine, which is neutral and polar, with aspartic acid, which is acidic and polar, at codon 598 of the COL10A1 protein (p.Tyr598Asp). -
