Variant summary
Our verdict is Likely pathogenic. Variant got 8 ACMG points: 8P and 0B. PM1PM2PP3_Strong
The NM_000493.4(COL10A1):c.1798T>C(p.Ser600Pro) variant causes a missense change involving the alteration of a non-conserved nucleotide. The variant was absent in control chromosomes in GnomAD project. In-silico tool predicts a pathogenic outcome for this variant. Variant has been reported in ClinVar as Uncertain significance (★).

This sequence change replaces serine, which is neutral and polar, with proline, which is neutral and non-polar, at codon 600 of the COL10A1 protein (p.Ser600Pro). This variant is not present in population databases (gnomAD no frequency). This missense change has been observed in individual(s) with metaphyseal chondrodysplasia, Schmid type (PMID: 8782043). ClinVar contains an entry for this variant (Variation ID: 17481). Invitae Evidence Modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) has been performed for this missense variant. However, the output from this modeling did not meet the statistical confidence thresholds required to predict the impact of this variant on COL10A1 protein function. Experimental studies have shown that this missense change affects COL10A1 function (PMID: 9920912). In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance. -
