This gene product is a characteristic feature of cholinergic neurons, and changes in these neurons may explain some of the symptoms of Alzheimer's disease. Polymorphisms in this gene have been associated with Alzheimer's disease and mild cognitive impairment. Mutations in this gene are associated with congenital myasthenic syndrome associated with episodic apnea. Multiple transcript variants encoding different isoforms have been found for this gene, and some of these variants have been shown to encode more than one isoform. [provided by RefSeq, May 2010]

Five of five in-silico tools predict a damaging effect of the variant on protein function. The variant allele was found at a frequency of 2e-05 in 1607038 control chromosomes in the gnomAD database (v4.1 dataset). This frequency is not significantly higher than estimated for a pathogenic variant in CHAT causing Congenital Myasthenic Syndrome (0.00079), allowing no conclusion about variant significance. c.1258C>T has been reported in the literature in a compound heterozygous individual affected with Congenital Myasthenic Syndrome (Ohno_2001). Authors of this study also reported experimental evidence evaluating an impact on protein function, and demonstrated markedly reduced CHAT expression in COS cells, and significantly impaired catalytic efficiency (Ohno_2001). The following publication have been ascertained in the context of this evaluation (PMID: 11172068). ClinVar contains an entry for this variant (Variation ID: 17514).
