Variant summary
Our verdict is Pathogenic. The variant received 13 ACMG points: 13P and 0B. PM1PM2PM5PP2PP3_StrongPP5_Moderate
The NM_000165.5(GJA1):c.32T>A(p.Leu11His) variant causes a missense change involving the alteration of a conserved nucleotide. The variant was absent in control chromosomes in GnomAD project. In-silico tool predicts a pathogenic outcome for this variant. Variant has been reported in ClinVar as Pathogenic (★). Another variant affecting the same amino acid position, but resulting in a different missense (i.e. L11F) has been classified as Pathogenic.

Oculodentodigital dysplasia, autosomal recessive Pathogenic:1
This sequence change replaces leucine, which is neutral and non-polar, with histidine, which is basic and polar, at codon 11 of the GJA1 protein (p.Leu11His). This variant is not present in population databases (gnomAD no frequency). This missense change has been observed in individual(s) with clinical features of GJA1-related conditions. (Invitae). In at least one individual the variant was observed to be de novo. Advanced modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) performed at Invitae indicates that this missense variant is expected to disrupt GJA1 protein function with a positive predictive value of 80%. This variant disrupts the p.Leu11 amino acid residue in GJA1. Other variant(s) that disrupt this residue have been determined to be pathogenic (PMID: 16709485, 19638688, 28258662). This suggests that this residue is clinically significant, and that variants that disrupt this residue are likely to be disease-causing. For these reasons, this variant has been classified as Pathogenic. -
