Genes affected
PROP1 (HGNC:9455): (PROP paired-like homeobox 1) This gene encodes a paired-like homeodomain transcription factor in the developing pituitary gland. Expression occurs prior to and is required for expression of pou domain transcription factor 1, which is responsible for pituitary development and hormone expression. Mutations in this gene have been associated with combined pituitary hormone deficiency-2 as well as deficiencies in luteinizing hormone, follicle-stimulating hormone, growth hormone, prolactin, and thyroid-stimulating hormone. ACMG classification
Classification made for transcript
Verdict is Pathogenic. Variant got 14 ACMG points.
PVS1
Loss of function variant, product does not undergo nonsense mediated mRNA decay. Variant is located in the 3'-most 50 bp of the penultimate exon, not predicted to undergo nonsense mediated mRNA decay. Fraction of 0.567 CDS is truncated, and there are 0 pathogenic variants in the truncated region.
PM2
Very rare variant in population databases, with high coverage;
PP5
Variant 5-177994153-G-A is Pathogenic according to our data. Variant chr5-177994153-G-A is described in ClinVar as [Pathogenic]. Clinvar id is 8105.Status of the report is criteria_provided_multiple_submitters_no_conflicts, 2 stars.

Pathogenic, criteria provided, single submitter | clinical testing | Labcorp Genetics (formerly Invitae), Labcorp | Jan 31, 2024 | This sequence change creates a premature translational stop signal (p.Arg99*) in the PROP1 gene. It is expected to result in an absent or disrupted protein product. Loss-of-function variants in PROP1 are known to be pathogenic (PMID: 9462743, 9745452). This variant is present in population databases (rs121917844, gnomAD 0.003%). This premature translational stop signal has been observed in individuals with combined pituitary hormone deficiency (PMID: 10599689, 11549703, 30266296). This variant is also known as p.Arg95*. ClinVar contains an entry for this variant (Variation ID: 8105). Algorithms developed to predict the effect of sequence changes on RNA splicing suggest that this variant may disrupt the consensus splice site. For these reasons, this variant has been classified as Pathogenic. - |
