Variant summary
Our verdict is Pathogenic. The variant received 12 ACMG points: 12P and 0B. PVS1PM2PP5_Moderate
The NM_000548.5(TSC2):c.4870_4871delCT(p.Leu1624AspfsTer28) variant causes a frameshift change. The variant was absent in control chromosomes in GnomAD project. Variant has been reported in ClinVar as Pathogenic (★). Synonymous variant affecting the same amino acid position (i.e. L1624L) has been classified as Likely benign. Variant results in nonsense mediated mRNA decay.

Variant summary: TSC2 c.4870_4871delCT (p.Leu1624AspfsX28) results in a premature termination codon, predicted to cause absence of the protein due to nonsense mediated decay, which is a commonly known mechanism for disease. The variant was absent in 249492 control chromosomes. c.4870_4871delCT has been reported in the literature in at-least one individual affected with Tuberous Sclerosis Complex (Niida_1999). To our knowledge, no experimental evidence demonstrating an impact on protein function has been reported. The following publication has been ascertained in the context of this evaluation (PMID: 10533067). ClinVar contains an entry for this variant (Variation ID: 49329). Based on the evidence outlined above, the variant was classified as pathogenic. -
