Variant summary
Our verdict is Pathogenic. The variant received 12 ACMG points: 12P and 0B. PVS1PM2PP5_Moderate
The NM_000179.3(MSH6):c.3813dupA(p.Glu1272ArgfsTer3) variant causes a frameshift change involving the alteration of a non-conserved nucleotide. The variant was absent in control chromosomes in GnomAD project. Variant has been reported in ClinVar as Pathogenic (★). Synonymous variant affecting the same amino acid position (i.e. E1272E) has been classified as Likely benign. Variant results in nonsense mediated mRNA decay.

Hereditary nonpolyposis colorectal neoplasms Pathogenic:1
This sequence change inserts 1 nucleotide in exon 9 of the MSH6 mRNA (c.3813dupA), causing a frameshift at codon 1272. This creates a premature translational stop signal (p.Glu1272Argfs*3) and is expected to result in an absent or disrupted protein product. While this particular variant has not been reported in the literature, loss-of-function variants in MSH6 are known to be pathogenic (PMID: 24362816, 18269114). For these reasons, this variant has been classified as Pathogenic. -
