Genes affected
COL3A1 (HGNC:2201): (collagen type III alpha 1 chain) This gene encodes the pro-alpha1 chains of type III collagen, a fibrillar collagen that is found in extensible connective tissues such as skin, lung, uterus, intestine and the vascular system, frequently in association with type I collagen. Mutations in this gene are associated with Ehlers-Danlos syndrome type IV, and with aortic and arterial aneurysms. [provided by R. Dalgleish, Feb 2008]

ACMG classification

Classification made for transcript

Verdict is Pathogenic. Variant got 12 ACMG points.

PVS1
Loss of function variant, product undergoes nonsense mediated mRNA decay. LoF is a known mechanism of disease.
PM2
Very rare variant in population databases, with high coverage;
PP5
Variant 2-188994060-GT-G is Pathogenic according to our data. Variant chr2-188994060-GT-G is described in ClinVar as [Likely_pathogenic]. Clinvar id is 517450.Status of the report is criteria_provided_single_submitter, 1 stars.

Ehlers-Danlos syndrome, type 4 Pathogenic:1
Likely pathogenic, criteria provided, single submitterclinical testingLaboratory for Molecular Medicine, Mass General Brigham Personalized MedicineOct 17, 2017The p.Pro392fs variant in COL3A1 has not been previously reported in individuals with Ehlers-Danlos Syndrome (EDS) and was absent from large population studies, though the ability of these studies to accurately detect indels may be limited. This variant is predicted to cause a frameshift, which alters the protein?s ami no acid sequence beginning at position 392 and leads to a premature termination codon 18 amino acids downstream. This alteration is then predicted to lead to a truncated or absent protein. Frameshift and other loss of function variants have been reported in association with EDS in the HGMD database (Stenson, 2017). In summary, although additional studies are required to fully establish its clinica l significance, the p.Pro392fs variant is likely pathogenic. -
