Variant summary
Our verdict is Pathogenic. The variant received 13 ACMG points: 13P and 0B. PM1PM2PM5PP2PP3_StrongPP5_Moderate
The NM_000088.4(COL1A1):c.3893C>T(p.Thr1298Ile) variant causes a missense change. The variant allele was found at a frequency of 0.000000684 in 1,461,888 control chromosomes in the GnomAD database, with no homozygous occurrence. In-silico tool predicts a pathogenic outcome for this variant. Variant has been reported in ClinVar as Likely pathogenic (★). Another variant affecting the same amino acid position, but resulting in a different missense (i.e. T1298N) has been classified as Likely pathogenic.

Osteogenesis imperfecta type III Pathogenic:1
This variant is predicted to substitute a threonine residue by an isoleucine residue in the C-propeptide of the alpha 1 chain of collagen type I. In the Genome Aggregation Database (gnomAD v2.1.1) this variant is not present. Computational tools (Revel 0.88) suggest that the amino acid change is damaging to protein function. Missense variants in the C-propeptide of the alpha 1 chain of collagen type I are a typical cause of osteogenesis imperfecta. The variant has been reported as a cause of osteogenesis imperfecta in the literature (PMID 27748872). -
