Five of five in-silico tools predict a damaging effect of the variant on protein function. The variant allele was found at a frequency of 4e-05 in 251050 control chromosomes. This frequency is not significantly higher than expected for a pathogenic variant in CYBA causing Chronic Granulomatous Disease (4e-05 vs 0.00061), allowing no conclusion about variant significance. c.268C>T has been reported in the literature in multiple individuals affected with Chronic Granulomatous Disease (e.g. Rae_2000, Rawat_2021). These data indicate that the variant is very likely to be associated with disease. Two clinical diagnostic laboratories have submitted clinical-significance assessments for this variant to ClinVar after 2014 without evidence for independent evaluation. Both laboratories classified the variant as pathogenic. Based on the evidence outlined above, the variant was classified as pathogenic. - |

This variant is present in population databases (rs179363892, gnomAD 0.006%). This missense change has been observed in individual(s) with chronic granulomatous disease (PMID: 10910929, 20167518). In at least one individual the data is consistent with being in trans (on the opposite chromosome) from a pathogenic variant. ClinVar contains an entry for this variant (Variation ID: 68211). An algorithm developed to predict the effect of missense changes on protein structure and function (PolyPhen-2) suggests that this variant is likely to be disruptive. This variant disrupts the p.Arg90 amino acid residue in CYBA. Other variant(s) that disrupt this residue have been observed in individuals with CYBA-related conditions (PMID: 2243141, 20167518), which suggests that this may be a clinically significant amino acid residue.
