Variant summary: DTNA c.904G>A (p.Ala302Thr) results in a non-conservative amino acid change in the encoded protein sequence. Four of five in-silico tools predict a damaging effect of the variant on protein function. The variant allele was found at a frequency of 1.2e-05 in 251446 control chromosomes (gnomAD). The available data on variant occurrences in the general population are insufficient to allow any conclusion about variant significance. c.904G>A has been reported in the literature in individuals affected with Sudden Arrhythmic Death (Nunn_2016) and Hypertrophic Cardiomyopathy (Mazzarotto_2019). These reports do not provide unequivocal conclusions about association of the variant with Left Ventricular Noncompaction. To our knowledge, no experimental evidence demonstrating an impact on protein function has been reported. The following publications have been ascertained in the context of this evaluation (PMID: 29875424, 26498160). One ClinVar submitter has assessed this variant since 2014, and classified the variant as uncertain significance. This variant is present in population databases (rs199983981, gnomAD 0.004%). This variant has not been reported in the literature in individuals affected with DTNA-related conditions. ClinVar contains an entry for this variant (Variation ID: 191650). Invitae Evidence Modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) indicates that this missense variant is not expected to disrupt DTNA protein function with a negative predictive value of 80%.
