The c.592C>T variant is reported with an allele frequency of 0.0008% (2/251144) in the gnomAD exomes database and is novel (not in any individuals) in 1000 Genomes database. This variant has been reported to the ClinVar database as Pathogenic / Likely Pathogenic. The nucleotide change c.592C>T in ZFYVE26 is predicted as conserved by GERP++ and PhyloP across 100 vertebrates. This variant is predicted to cause loss of normal protein function through protein truncation. Loss of function variants have been previously reported to be disease causing. Additional studies will be required to prove the pathogenicity of this variant. For these reasons, this variant has been classified as Likely Pathogenic. -

This changes the amino acid from an arginine (R) to a stop codon at amino acid position 198. This alteration is expected to result in loss of function by premature protein truncation or nonsense-mediated mRNA decay. Based on data from the Genome Aggregation Database (gnomAD) database, the ZFYVE26 c.592C>T alteration was observed in <0.01% (3/282528) of total alleles studied, with a frequency of 0.01% (2/25098) in the European (Finnish) subpopulation. This alteration was confirmed in trans with another ZFYVE26 alteration in a patient with hereditary spastic paraplegia (Sch&uuml;le, 2009). Based on the available evidence, this alteration is classified as pathogenic. -
