Variant summary
Our verdict is Likely benign. The variant received -2 ACMG points: 2P and 4B. PM2BP4_Strong
The NM_020297.4(ABCC9):c.3315+6T>C variant causes a splice region, intron change involving the alteration of a non-conserved nucleotide. The variant allele was found at a frequency of 0.00000248 in 1,611,170 control chromosomes in the GnomAD database, with no homozygous occurrence. In-silico tool predicts a benign outcome for this variant. 2/3 splice prediction tools predict no significant impact on normal splicing. Variant has been reported in ClinVar as Uncertain significance (★★).

Hypertrichotic osteochondrodysplasia Cantu type Uncertain:1
The c.3315+6T>C variant in the ABCC9 gene has not been previously reported in association with disease. This variant has been identified in 3/18,394 East Asian chromosomes by the Genome Aggregation Database (http://gnomad.broadinstitute.org/). This variant occurs in the 5’ splice site and computational tools predict an impact to splicing. However, the accuracy of these computational tools is limited. These data were assessed using the ACMG/AMP variant interpretation guidelines. In summary, the significance of the c.3315+6T>C variant is uncertain. Additional information is needed to resolve the significance of this variant. [ACMG evidence codes used: PP3] -
Dilated cardiomyopathy 1O Uncertain:1
This sequence change falls in intron 26 of the ABCC9 gene. It does not directly change the encoded amino acid sequence of the ABCC9 protein. It affects a nucleotide within the consensus splice site. This variant is present in population databases (rs201117578, gnomAD 0.01%). This variant has not been reported in the literature in individuals affected with ABCC9-related conditions. ClinVar contains an entry for this variant (Variation ID: 464663). Variants that disrupt the consensus splice site are a relatively common cause of aberrant splicing (PMID: 17576681, 9536098). Algorithms developed to predict the effect of sequence changes on RNA splicing suggest that this variant is not likely to affect RNA splicing. In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance. -
not provided Uncertain:1
Has not been previously published as pathogenic or benign to our knowledge; In silico analysis is inconclusive as to whether the variant alters gene splicing. In the absence of RNA/functional studies, the actual effect of this sequence change is unknown. -
