Variant summary: SLC45A2 c.454T>C (p.Phe152Leu) results in a non-conservative amino acid change in the encoded protein sequence. Three of five in-silico tools predict a benign effect of the variant on protein function. The variant allele was found at a frequency of 1.6e-05 in 251460 control chromosomes. c.454T>C has been reported in the literature in compound heterozygous individuals affected with Oculocutaneous albinism type 4 (example: Lasseaux_2018, Loftus_2023, Internal data). These data indicate that the variant may be associated with disease. To our knowledge, no experimental evidence demonstrating an impact on protein function has been reported. The following publications have been ascertained in the context of this evaluation (PMID: 29345414, 37327787). ClinVar contains an entry for this variant (Variation ID: 521030). Based on the evidence outlined above, the variant was classified as likely pathogenic. -

This sequence change replaces phenylalanine, which is neutral and non-polar, with leucine, which is neutral and non-polar, at codon 152 of the SLC45A2 protein (p.Phe152Leu). This variant is present in population databases (rs202120684, gnomAD 0.004%). This missense change has been observed in individual(s) with SLC45A2-related conditions (PMID: 29345414; Invitae). In at least one individual the data is consistent with being in trans (on the opposite chromosome) from a pathogenic variant. ClinVar contains an entry for this variant (Variation ID: 521030). Advanced modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) performed at Invitae indicates that this missense variant is not expected to disrupt SLC45A2 protein function with a negative predictive value of 80%. In summary, the currently available evidence indicates that the variant is pathogenic, but additional data are needed to prove that conclusively. The SLC45A2 c.454T>C variant is predicted to result in the amino acid substitution p.Phe152Leu. This variant has been reported along with a frameshift variant in SLC45A2 in an individual with oculocutaneous albinism (Table S5, Lasseaux et al. 2018. PubMed ID: 29345414). This variant is reported in 0.0040% of alleles in individuals of African descent in gnomAD. Although we suspect that this variant may be pathogenic, at this time, the clinical significance of this variant is uncertain due to the absence of conclusive functional and genetic evidence. -
