Several computational tools predict a significant impact on normal splicing: three out of three predict the variant abolishes a 5' canonical splicing donor site. However, these predictions have yet to be confirmed by functional studies. The variant allele was found at a frequency of 2.8e-05 in 251058 control chromosomes. c.2316+1G>A has been reported in the literature in multiple homozygous and compound heterozygous individuals affected with Hereditary Spastic Paraplegia, Type 11 (e.g., Sjaastad_2018). These data indicate that the variant is very likely to be associated with disease. The following publication has been ascertained in the context of this evaluation (PMID: 29732542). Five submitters have cited clinical-significance assessments for this variant to ClinVar after 2014; all submitters classified the variant as pathogenic/likely pathogenic. Based on the evidence outlined above, the variant was classified as pathogenic. -
