Genes affected
BRIP1 (HGNC:20473): (BRCA1 interacting helicase 1) The protein encoded by this gene is a member of the RecQ DEAH helicase family and interacts with the BRCT repeats of breast cancer, type 1 (BRCA1). The bound complex is important in the normal double-strand break repair function of breast cancer, type 1 (BRCA1). This gene may be a target of germline cancer-inducing mutations. The BRIP1 c.3559G>A (p.Ala1187Thr) variant has been reported in the published literature in individuals affected with breast/ovarian cancer (PMIDs: 26921362 (2016), 34503154 (2021), 35264596 (2022)). The frequency of this variant in the general population, 0.00048 (12/24924 chromosomes in African/African American subpopulation (Genome Aggregation Database, http://gnomad.broadinstitute.org)), is higher than would generally be expected for pathogenic variants in this gene. Analysis of this variant using bioinformatics tools for the prediction of the effect of amino acid changes on protein structure and function yielded predictions that this variant is benign. Based on the available information, we are unable to determine the clinical significance of this variant. -

This missense variant replaces alanine with threonine at codon 1187 of the BRIP1 protein. Computational prediction suggests that this variant may not impact protein structure and function. To our knowledge, functional studies have not been reported for this variant. This variant has been reported in individuals affected with breast cancer (PMID: 26921362, 35264596, 38874686) and ovarian cancer (PMID: 34503154). This variant also has been identified in 13/282120 chromosomes in the general population by the Genome Aggregation Database (gnomAD) and in 2 individuals age 70 years or older without cancer in the FLOSSIES database (https://whi.color.com/variant/17-59760848-C-T). The available evidence is insufficient to determine the role of this variant in disease conclusively. Therefore, this variant is classified as a Variant of Uncertain Significance. -

This alteration is classified as likely benign based on a combination of the following: seen in unaffected individuals, population frequency, intact protein function, lack of segregation with disease, co-occurrence, RNA analysis, in silico models, amino acid conservation, lack of disease association in case-control studies, and/or the mechanism of disease or impacted region is inconsistent with a known cause of pathogenicity. -

Variant summary: BRIP1 c.3559G>A (p.Ala1187Thr) results in a non-conservative amino acid change in the encoded protein sequence. Four of five in-silico tools predict a benign effect of the variant on protein function. The variant allele was found at a frequency of 4.4e-05 in 250716 control chromosomes. This frequency is not significantly higher than estimated for a pathogenic variant in BRIP1 causing Breast Cancer (4.4e-05 vs 6.3e-05), allowing no conclusion about variant significance. c.3559G>A has been reported in the literature in individuals affected with breast cancer (example: Easton_2016, Guindalini_2022). These report(s) do not provide unequivocal conclusions about association of the variant with Breast Cancer. To our knowledge, no experimental evidence demonstrating an impact on protein function has been reported. The following publications have been ascertained in the context of this evaluation (PMID: 26921362, 35264596). ClinVar contains an entry for this variant (Variation ID: 182337). Based on the evidence outlined above, the variant was classified as uncertain significance. -

This sequence change replaces alanine, which is neutral and non-polar, with threonine, which is neutral and polar, at codon 1187 of the BRIP1 protein (p.Ala1187Thr). This variant is present in population databases (rs367610893, gnomAD 0.05%). This missense change has been observed in individual(s) with breast and/or ovarian cancer (PMID: 26921362, 34503154, 35264596). ClinVar contains an entry for this variant (Variation ID: 182337). Invitae Evidence Modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) indicates that this missense variant is not expected to disrupt BRIP1 protein function with a negative predictive value of 95%. In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance. -

The BRIP1 c.3559G>A variant is predicted to result in the amino acid substitution p.Ala1187Thr. This variant was detected in two individuals with breast cancer (Supplementary Table 2, Easton et al. 2016. PubMed ID: 26921362; Table S3, Guindalini. 2022. PubMed ID: 35264596). This variant is reported in 0.048% of alleles in individuals of African descent in gnomAD. This variant has conflicting interpretations regarding its pathogenicity in ClinVar, ranging from likely benign to uncertain significance (https://www.ncbi.nlm.nih.gov/clinvar/variation/182337/). Although we suspect that this variant may be benign, at this time, the clinical significance of this variant is uncertain due to the absence of conclusive functional and genetic evidence. -
