This variant is present in population databases (rs367657406, gnomAD 0.02%). This missense change has been observed in individual(s) with hypophosphatasia (PMID: 28127875). ClinVar contains an entry for this variant (Variation ID: 554421). Invitae Evidence Modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) has been performed for this missense variant. However, the output from this modeling did not meet the statistical confidence thresholds required to predict the impact of this variant on ALPL protein function. Experimental studies have shown that this missense change does not substantially affect ALPL function (PMID: 32160374). The ALPL c.1540G>A; p.Ala514Thr variant (rs367657406) is reported in the literature in an individual affected with infantile hypophosphatasia that also carried a known pathogenic ALPL variant (Tenorio 2017). The p.Ala514Thr variant is reported in ClinVar (Variation ID: 554421) and is found in the general population with an overall allele frequency of 0.009% (24/265430 alleles) in the Genome Aggregation Database. The alanine at codon 514 is weakly conserved, and computational analyses (SIFT, PolyPhen-2) predict that this variant is tolerated.
