However, these predictions have yet to be confirmed by functional studies. The variant allele was found at a frequency of 0.00018 in 393652 control chromosomes, predominantly at a frequency of 0.00034 within the Non-Finnish European subpopulation in the gnomAD database (v2.1 and v3.1 datasets). This frequency is somewhat lower than the maximum expected for a pathogenic variant in MSH2 causing Hereditary Nonpolyposis Colorectal Cancer (0.00057), however the variant still might represent a benign polymorphism. To our knowledge, no occurrence of c.1277-16T>C in individuals affected with Hereditary Nonpolyposis Colorectal Cancer and no experimental evidence demonstrating its impact on protein function have been reported. Three other clinical diagnostic laboratories have submitted clinical-significance assessments for this variant to ClinVar after 2014 without evidence for independent evaluation, and all of them classified the variant as likely benign.
