In silico analysis supports that this missense variant has a deleterious effect on protein structure/function; Identified in an individual with myopathy who also harbored a second SDHA missense variant (Ganapathy et al., 2019); This variant is associated with the following publications: (PMID: 31069529, 29420653) -
The SDHA c.205G>A (p.Ala69Thr) variant has been reported in the published literature in individuals affected with liposarcoma (PMID: 37536918 (2023)), myopathy (PMID: 31069529 (2019)), and in individuals without personal/family history of cancer (PMID: 38473309 (2024)). The frequency of this variant in the general population, 0.00024 (6/24962 chromosomes in African/African American subpopulation (Genome Aggregation Database, http://gnomad.broadinstitute.org)), is higher than would generally be expected for pathogenic variants in this gene. Analysis of this variant using bioinformatics tools for the prediction of the effect of amino acid changes on protein structure and function yielded predictions that this variant is damaging. Based on the available information, we are unable to determine the clinical significance of this variant. -

not specified Uncertain:1
Variant summary: SDHA c.205G>A (p.Ala69Thr) results in a non-conservative amino acid change in the encoded protein sequence. Five of five in-silico tools predict a damaging effect of the variant on protein function. The variant allele was found at a frequency of 3.2e-05 in 251178 control chromosomes (gnomAD). The available data on variant occurrences in the general population are insufficient to allow any conclusion about variant significance. To our knowledge, no occurrence of c.205G>A in individuals affected with Neurodegeneration With Ataxia And Late-Onset Optic Atrophy and no experimental evidence demonstrating its impact on protein function have been reported. ClinVar contains an entry for this variant (Variation ID: 239662). Based on the evidence outlined above, the variant was classified as uncertain significance. -
Paragangliomas 5;C5700310:Mitochondrial complex II deficiency, nuclear type 1 Uncertain:1
This sequence change replaces alanine, which is neutral and non-polar, with threonine, which is neutral and polar, at codon 69 of the SDHA protein (p.Ala69Thr). This variant is present in population databases (rs370481102, gnomAD 0.02%). This variant has not been reported in the literature in individuals affected with SDHA-related conditions. ClinVar contains an entry for this variant (Variation ID: 239662). Invitae Evidence Modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) has been performed for this missense variant. However, the output from this modeling did not meet the statistical confidence thresholds required to predict the impact of this variant on SDHA protein function. In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance. -

Hereditary cancer-predisposing syndrome Uncertain:1
The p.A69T variant (also known as c.205G>A), located in coding exon 3 of the SDHA gene, results from a G to A substitution at nucleotide position 205. The alanine at codon 69 is replaced by threonine, an amino acid with similar properties. This amino acid position is highly conserved in available vertebrate species. In addition, this alteration is predicted to be deleterious by in silico analysis. Based on the available evidence, the clinical significance of this variant remains unclear. -
SDHA-related disorder Uncertain:1
The SDHA c.205G>A variant is predicted to result in the amino acid substitution p.Ala69Thr. To our knowledge, this variant has not been reported in the literature. This variant is reported in 0.024% of alleles in individuals of African descent in gnomAD (http://gnomad.broadinstitute.org/variant/5-224529-G-A). It is classified as a variant of uncertain significance in ClinVar (https://www.ncbi.nlm.nih.gov/clinvar/variation/239662/). At this time, the clinical significance of this variant is uncertain due to the absence of conclusive functional and genetic evidence. -
