Available data are insufficient to determine the clinical significance of the variant at this time. The frequency of this variant in the general population is uninformative in assessment of its pathogenicity (http://gnomad.broadinstitute.org). Computational tools predict that this variant is not damaging. -

Variant summary: SH3TC2 c.2492G>A (p.Ser831Asn) results in a conservative amino acid change in the encoded protein sequence. Four of five in-silico tools predict a benign effect of the variant on protein function. The variant allele was found at a frequency of 3.6e-05 in 250860 control chromosomes. The available data on variant occurrences in the general population are insufficient to allow any conclusion about variant significance. c.2492G>A has been reported in the literature in individuals affected with Charcot-Marie-Tooth disease and high myopathy (Apellniz-Ruiz_2017, Voldarsky_2021). These reports do not provide unequivocal conclusions about association of the variant with Charcot-Marie-Tooth disease type 4C. To our knowledge, no experimental evidence demonstrating an impact on protein function has been reported. The following publications have been ascertained in the context of this evaluation (PMID: 27582484, 32376792). ClinVar contains an entry for this variant (Variation ID: 476898). Based on the evidence outlined above, the variant was classified as uncertain significance. -
Inborn genetic diseases Uncertain:1
The c.2492G>A (p.S831N) alteration is located in exon 11 (coding exon 11) of the SH3TC2 gene. This alteration results from a G to A substitution at nucleotide position 2492, causing the serine (S) at amino acid position 831 to be replaced by an asparagine (N). Based on insufficient or conflicting evidence, the clinical significance of this alteration remains unclear. -

Charcot-Marie-Tooth disease type 4 Uncertain:1
This sequence change replaces serine, which is neutral and polar, with asparagine, which is neutral and polar, at codon 831 of the SH3TC2 protein (p.Ser831Asn). This variant is present in population databases (rs375034766, gnomAD 0.007%). This missense change has been observed in individual(s) with clinical features of SH3TC2-related conditions (PMID: 32376792). ClinVar contains an entry for this variant (Variation ID: 476898). Invitae Evidence Modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) indicates that this missense variant is not expected to disrupt SH3TC2 protein function with a negative predictive value of 95%. In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance. -
