Genes affected
AMT (HGNC:473): (aminomethyltransferase) This gene encodes one of four critical components of the glycine cleavage system. Mutations in this gene have been associated with glycine encephalopathy. Multiple transcript variants encoding different isoforms have been found for this gene. [provided by RefSeq, Sep 2011]

Variant summary: AMT c.434A>T (p.Asn145Ile) results in a non-conservative amino acid change located in the aminomethyltransferase, folate-binding domain (IPR006222) of the encoded protein sequence. Five of five in-silico tools predict a damaging effect of the variant on protein function. The variant allele was found at a frequency of 4e-06 in 251492 control chromosomes. c.434A>T has been reported in the literature in in the homozygous and compound heterozygous states in multiple individuals affected with Glycine Encephalopathy (Non-Ketotic Hyperglycinemia) (e.g. Toone_2001, Bayrak_2021, Coughlin_2017). These data indicate that the variant is very likely to be associated with disease. To our knowledge, no experimental evidence demonstrating an impact on protein function has been reported. The following publications have been ascertained in the context of this evaluation (PMID: 33791923, 27362913, 11286506, 31395954). ClinVar contains an entry for this variant (Variation ID: 56231). Based on the evidence outlined above, the variant was classified as likely pathogenic.

NM_000481.3(AMT):c.434A>T(N145I) is a missense variant classified as likely pathogenic in the context of glycine encephalopathy, AMT-related. N145I has been observed in cases with relevant disease (PMID: 11286506, 27362913, 31395954, 33791923). Relevant functional assessments of this variant are not available in the literature. N145I has been observed in referenced population frequency databases. In summary, NM_000481.3(AMT):c.434A>T(N145I) is a missense variant that has been observed more frequently in cases with the relevant disease than in healthy populations. Please note: this variant was assessed in the context of healthy population screening.
