Variant summary
Our verdict is Uncertain significance. Variant got 5 ACMG points: 5P and 0B. PM1PM2PP3
The NM_000492.4(CFTR):āc.3014T>Cā(p.Ile1005Thr) variant causes a missense change involving the alteration of a conserved nucleotide. The variant allele was found at a frequency of 0.00000124 in 1,613,430 control chromosomes in the GnomAD database, with no homozygous occurrence. In-silico tool predicts a pathogenic outcome for this variant. Variant has been reported in ClinVar as Uncertain significance (ā ). Another variant affecting the same amino acid position, but resulting in a different missense (i.e. I1005M) has been classified as Likely benign.

Uncertain significance, criteria provided, single submitter | clinical testing | Ambry Genetics | Apr 01, 2015 | The p.I1005T variant (also known as c.3014T>C), located in coding exon 19 of the CFTR gene, results from a T to C substitution at nucleotide position 3014. The isoleucine at codon 1005 is replaced by threonine, an amino acid with similar properties. This variant was not reported in population based cohorts in the following databases: Database of Single Nucleotide Polymorphisms (dbSNP), NHLBI Exome Sequencing Project (ESP), and 1000 Genomes Project. In the ESP, this variant was not observed in 6503 samples (13006 alleles) with coverage at this position. This variant has been detected in two individuals in conjunction with two pathogenic mutations in CFTR by our laboratory. This variant is not known to be in cis/trans with these known pathogenic mutations. This amino acid position is not well conserved in available vertebrate species. In addition, the in silico prediction for this alteration is inconclusive. Since supporting evidence is limited at this time, the clinical significance of this variant remains unclear. - |
