Variant summary
Our verdict is Likely benign. The variant received -1 ACMG points: 0P and 1B. BP4
The NM_206933.4(USH2A):c.7684G>T(p.Val2562Phe) variant causes a missense change involving the alteration of a non-conserved nucleotide. The variant allele was found at a frequency of 0.0000041 in 1,461,844 control chromosomes in the GnomAD database, with no homozygous occurrence. In-silico tool predicts a benign outcome for this variant. 14/22 in silico tools predict a benign outcome for this variant. Variant has been reported in ClinVar as Uncertain significance (★★). Another variant affecting the same amino acid position, but resulting in a different missense (i.e. V2562A) has been classified as Likely benign.

This sequence change replaces valine, which is neutral and non-polar, with phenylalanine, which is neutral and non-polar, at codon 2562 of the USH2A protein (p.Val2562Phe). This variant is present in population databases (rs397518033, gnomAD 0.006%). This variant has not been reported in the literature in individuals affected with USH2A-related conditions. ClinVar contains an entry for this variant (Variation ID: 48588). Advanced modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) performed at Invitae indicates that this missense variant is not expected to disrupt USH2A protein function. In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance. -
Reported with a second variant (phase unknown) in a patient with Usher syndrome in published literature; detailed clinical information not provided (PMID: 31816670); Not observed at significant frequency in large population cohorts (gnomAD); In silico analysis indicates that this missense variant does not alter protein structure/function; This variant is associated with the following publications: (PMID: 31816670) -

Variant classified as Uncertain Significance - Favor Benign. The Val2562Phe vari ant in USH2A has not been reported in the literature nor previously identified b y our laboratory. However, another variant occurring at this position, Val2526Al a, has been reported in Usher syndrome probands, several of whom had other expla nations for their Usher syndrome manifestations or did not have a second USH2A a llele, supporting a benign role (Dreyer 2008, Jaijo 2009, LMM- unpublished data) . This residue is not highly conserved in mammals and computational analyses (Po lyPhen2, SIFT, AlignGVGD) do not suggest a high likelihood of impact to the prot ein. However, this information is not predictive enough to rule out pathogenicit y. In summary, the clinical significance of this variant cannot be determined at this time; however based upon the arguments above, we would lean towards a more likely benign role. -
