The observed stop gained variant c.4918C>T(p.His1640Tyr) in the TSC2 gene has been reported previously in individuals with clinical features of tuberous sclerosis complex. Experimental studies have shown that this missense change affects TSC2 function (Reyna-Fabián ME, et al., 2020; Hoogeveen-Westerveld M, et al., 2011). Other variants [p.His1640Pro; p.His1640Arg] affecting the same position have been previously reported to be Likely pathogenic in the ClinVar Database. This variant is absent in the gnomAD Exomes. It is submitted to ClinVar as Pathogenic. Computational evidence (MutationTaster - Disease causing) predicts damaging effect on protein structure and function for this variant. This variant is predicted to cause loss of normal protein function either through protein truncation or nonsense-mediated mRNA decay. Loss of function variants have been previously reported to be disease causing. For these reasons, this variant has been classified as Pathogenic. -
This sequence change replaces histidine, which is basic and polar, with tyrosine, which is neutral and polar, at codon 1640 of the TSC2 protein (p.His1640Tyr). This variant is not present in population databases (gnomAD no frequency). This missense change has been observed in individual(s) with clinical features of tuberous sclerosis complex (PMID: 12111193; Invitae). In at least one individual the variant was observed to be de novo. ClinVar contains an entry for this variant (Variation ID: 49333).
