Variant summary
Our verdict is Likely benign. Variant got -4 ACMG points: 1P and 5B. PP3BP6BS2
The NM_000548.5(TSC2):c.2785G>A(p.Glu929Lys) variant causes a missense change involving the alteration of a conserved nucleotide. The variant allele was found at a frequency of 0.00000744 in 1,613,452 control chromosomes in the GnomAD database, with no homozygous occurrence. In-silico tool predicts a pathogenic outcome for this variant. Variant has been reported in ClinVar as Conflicting classifications of pathogenicity (no stars). Another variant affecting the same amino acid position, but resulting in a different missense (i.e. E929D) has been classified as Uncertain significance.

Hereditary cancer-predisposing syndrome Uncertain:1
Uncertain significance, criteria provided, single submitter | clinical testing | Ambry Genetics | Dec 06, 2023 | The p.E929K variant (also known as c.2785G>A), located in coding exon 24 of the TSC2 gene, results from a G to A substitution at nucleotide position 2785. The glutamic acid at codon 929 is replaced by lysine, an amino acid with similar properties. This alteration was not observed in 290 cases of non-syndromic autism, but was observed in a group of healthy controls (Kelleher RJ et al. PLoS One. 2012 Apr;7(4):e35003). This amino acid position is highly conserved in available vertebrate species. In addition, this alteration is predicted to be deleterious by in silico analysis. Since supporting evidence is limited at this time, the clinical significance of this alteration remains unclear. - |
