Genes affected
ATP8B1 (HGNC:3706): (ATPase phospholipid transporting 8B1) This gene encodes a member of the P-type cation transport ATPase family, which belongs to the subfamily of aminophospholipid-transporting ATPases. The aminophospholipid translocases transport phosphatidylserine and phosphatidylethanolamine from one side of a bilayer to another. Mutations in this gene may result in progressive familial intrahepatic cholestasis type 1 and in benign recurrent intrahepatic cholestasis. [provided by RefSeq, Jul 2008]

Pathogenic, criteria provided, single submitterclinical testingInvitaeJan 17, 2024This sequence change creates a premature translational stop signal (p.Glu665*) in the ATP8B1 gene. It is expected to result in an absent or disrupted protein product. Loss-of-function variants in ATP8B1 are known to be pathogenic (PMID: 15239083, 22525741). This variant is present in population databases (no rsID available, gnomAD 0.1%). This premature translational stop signal has been observed in individual(s) with ATP8B1-related conditions (PMID: 15239083, 33666275). ClinVar contains an entry for this variant (Variation ID: 126382). For these reasons, this variant has been classified as Pathogenic. -

Pathogenic, criteria provided, single submitterclinical testingWomen's Health and Genetics/Laboratory Corporation of America, LabCorpDec 21, 2022Variant summary: ATP8B1 c.1993G>T (p.Glu665X) results in a premature termination codon, predicted to cause a truncation of the encoded protein or absence of the protein due to nonsense mediated decay, which are commonly known mechanisms for disease. A truncation downstream of this position has been classified as likely pathogenic by our laboratory and others are classified as pathogenic in ClinVar. The variant was absent in 251132 control chromosomes. c.1993G>T has been reported in the literature in multiple homozygous individuals affected with Familial Intrahepatic Cholestasis and at least one compound heterozygous patient with a frameshift variant (Chen_2004, David-Spraul_2010, Klomp_2004, van Wessel_2021). These data indicate that the variant is very likely to be associated with disease. To our knowledge, no experimental evidence demonstrating an impact on protein function has been reported. Three submitters have provided clinical-significance assessments for this variant to ClinVar after 2014 without evidence for independent evaluation. All laboratories classified the variant as pathogenic. Based on the evidence outlined above, the variant was classified as pathogenic. -
