The BRIP1 c.93+1G>T variant disrupts a canonical splice-donor site and experimental studies indicate this variant causes the in-frame skipping of exon 2 (coding exon 1) and the concomitant loss of the translation initiation codon (PMID: 31843900 (2019)). This variant has been reported in individuals with ovarian cancer (PMID: 26315354 (2015)), breast cancer (PMID: 36315097 (2022)), Fallopian tube carcinoma (PMID: 26720728 (2016)), and esophageal cancer (PMID: 29625052 (2018)). This variant has not been reported in large, multi-ethnic general populations (Genome Aggregation Database, http://gnomad.broadinstitute.org). Based on the available information, this variant is classified as likely pathogenic. -

This sequence change affects a donor splice site in intron 2 of the BRIP1 gene. It is expected to disrupt RNA splicing. Variants that disrupt the donor or acceptor splice site typically lead to a loss of protein function (PMID: 16199547), and loss-of-function variants in BRIP1 are known to be pathogenic (PMID: 16116423, 17033622, 21964575). This variant is not present in population databases (gnomAD no frequency). Disruption of this splice site has been observed in individual(s) with ovarian or esophageal cancer (PMID: 26315354, 26720728, 29625052, 36451132). ClinVar contains an entry for this variant (Variation ID: 141838). Algorithms developed to predict the effect of sequence changes on RNA splicing suggest that this variant may disrupt the consensus splice site. In summary, the currently available evidence indicates that the variant is pathogenic, but additional data are needed to prove that conclusively. Therefore, this variant has been classified as Likely Pathogenic. -

The c.93+1G>T intronic variant results from a G to T substitution one nucleotide after coding exon 1 of the BRIP1 gene. In one study, this variant was observed in 1/3236 cases with invasive epithelial ovarian cancer and 0/3431 controls (Ramus SJ et al. J. Natl. Cancer Inst., 2015 Nov;107). This variant has also been reported in a woman with fallopian tube cancer at age 78 (Norquist BM et al. JAMA Oncol, 2016 Apr;2:482-90). This variant is considered to be rare based on population cohorts in the Genome Aggregation Database (gnomAD). This nucleotide position is highly conserved in available vertebrate species. In silico splice site analysis predicts that this alteration will weaken the native splice donor site. RNA studies have demonstrated that this alteration results in abnormal splicing in the set of samples tested (Ambry internal data). Alterations that disrupt the canonical splice site are expected to cause aberrant splicing, resulting in an abnormal protein or a transcript that is subject to nonsense-mediated mRNA decay. As such, this alteration is classified as likely pathogenic. -
This variant causes a G to T nucleotide substitution at the +1 position of intron 2 of the BRIP1 gene. Splice site prediction tools predict that this variant may have a significant impact on RNA splicing. Although this prediction has not been confirmed in published RNA studies, this variant is expected to result in an absent or disrupted protein product. To our knowledge, functional studies have not been reported for this variant. This variant has been reported in two individuals affected with ovarian cancer (PMID: 26315354, 26720728) and in one individual each affected with breast cancer (PMID: 36315097) and esophageal carcinoma (PMID: 29625052). This variant has not been identified in the general population by the Genome Aggregation Database (gnomAD). Loss of BRIP1 function is a known mechanism of disease (clinicalgenome.org). Based on the available evidence, this variant is classified as Likely Pathogenic. -
