Ataxia-telangiectasia syndrome Uncertain:2
The ATM c.8624A>C (p.Asn2875Thr) missense change has a maximum subpopulation frequency of 0.00089% in gnomAD v2.1.1 (PM2_supporting; https://gnomad.broadinstitute.org/). The in silico tool REVEL predicts a damaging effect of this variant on protein function (PP3), but to our knowledge functional assays have not been performed. This variant has been reported in individuals with breast cancer (PMID: 30303537) and colorectal cancer (PMID: 30730459). This variant has also been observed with a pathogenic variant in an individual with ataxia telangiectasia, however it is not known whether the variants occurred on the same (in cis) or on different (in trans) chromosomes (PMID: 19440741). In summary, this variant meets criteria to be classified as of uncertain significance based on the ACMG/AMP criteria, as specified by the ClinGen Hereditary Breast, Ovarian and Pancreatic Cancer Variant Curation Expert Panel: PM2_supporting, PP3. -
This sequence change replaces asparagine, which is neutral and polar, with threonine, which is neutral and polar, at codon 2875 of the ATM protein (p.Asn2875Thr). This variant is not present in population databases (gnomAD no frequency). This variant has not been reported in the literature in individuals affected with ATM-related conditions. ClinVar contains an entry for this variant (Variation ID: 233477). Invitae Evidence Modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) indicates that this missense variant is expected to disrupt ATM protein function with a positive predictive value of 95%. In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance. -
Hereditary cancer-predisposing syndrome Uncertain:2
The p.N2875T variant (also known as c.8624A>C), located in coding exon 58 of the ATM gene, results from an A to C substitution at nucleotide position 8624. The asparagine at codon 2875 is replaced by threonine, an amino acid with similar properties. This amino acid position is highly conserved in available vertebrate species. In addition, this alteration is predicted to be deleterious by in silico analysis. Since supporting evidence is limited at this time, the clinical significance of this alteration remains unclear. -
This missense variant replaces asparagine with threonine at codon 2875 of the ATM protein. Computational prediction suggests that this variant may have deleterious impact on protein structure and function (internally defined REVEL score threshold >= 0.7, PMID: 27666373). To our knowledge, functional studies have not been reported for this variant. This variant has not been reported in individuals affected with hereditary cancer in the literature. This variant has not been identified in the general population by the Genome Aggregation Database (gnomAD). The available evidence is insufficient to determine the role of this variant in disease conclusively. Therefore, this variant is classified as a Variant of Uncertain Significance. -
