Variant summary
Our verdict is Pathogenic. The variant received 11 ACMG points: 11P and 0B. PM1PM2PM5PP2PP3_ModeratePP5_Moderate
The NM_000180.4(GUCY2D):c.2512C>A(p.Arg838Ser) variant causes a missense change involving the alteration of a non-conserved nucleotide. The variant was absent in control chromosomes in GnomAD project. In-silico tool predicts a pathogenic outcome for this variant. Variant has been reported in ClinVar as Pathogenic (★). Another variant affecting the same amino acid position, but resulting in a different missense (i.e. R838P) has been classified as Pathogenic.

This missense change has been observed in individual(s) with autosomal dominant cone-rod dystrophy (PMID: 11565546; Invitae). This sequence change replaces arginine, which is basic and polar, with serine, which is neutral and polar, at codon 838 of the GUCY2D protein (p.Arg838Ser). This variant is not present in population databases (gnomAD no frequency). This variant is also known as C2585A. ClinVar contains an entry for this variant (Variation ID: 98568). Algorithms developed to predict the effect of missense changes on protein structure and function (SIFT, PolyPhen-2, Align-GVGD) all suggest that this variant is likely to be disruptive. Experimental studies have shown that this missense change affects GUCY2D function (PMID: 11115851, 15504042, 27703005, 29440533). This variant disrupts the p.Arg838 amino acid residue in GUCY2D. Other variant(s) that disrupt this residue have been determined to be pathogenic (PMID: 11115851, 12552567, 26298565). This suggests that this residue is clinically significant, and that variants that disrupt this residue are likely to be disease-causing. For these reasons, this variant has been classified as Pathogenic. -
