Genes affected
PALB2 (HGNC:26144): (partner and localizer of BRCA2) This gene encodes a protein that may function in tumor suppression. This protein binds to and colocalizes with the breast cancer 2 early onset protein (BRCA2) in nuclear foci and likely permits the stable intranuclear localization and accumulation of BRCA2. Uncertain significance, criteria provided, single submitterclinical testingInvitaeJun 05, 2023In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance. Advanced modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) performed at Invitae indicates that this missense variant is not expected to disrupt PALB2 protein function. ClinVar contains an entry for this variant (Variation ID: 182768). This missense change has been observed in individual(s) with ovarian cancer (PMID: 26315354). This variant is present in population databases (rs730881889, gnomAD 0.0009%). This sequence change replaces proline, which is neutral and non-polar, with serine, which is neutral and polar, at codon 785 of the PALB2 protein (p.Pro785Ser). -

Uncertain significance, criteria provided, single submitterclinical testingAmbry GeneticsApr 18, 2023The p.P785S variant (also known as c.2353C>T), located in coding exon 5 of the PALB2 gene, results from a C to T substitution at nucleotide position 2353. The proline at codon 785 is replaced by serine, an amino acid with similar properties. In one study, this alteration was observed in 1/3236 cases with invasive epithelial ovarian cancer and 0/3431 controls (Ramus SJ et al. J. Natl. Cancer Inst., 2015 Nov;107:). This amino acid position is poorly conserved in available vertebrate species. In addition, this alteration is predicted to be tolerated by in silico analysis. Since supporting evidence is limited at this time, the clinical significance of this alteration remains unclear. -

Uncertain significance, criteria provided, single submitterclinical testingGeneDxMar 02, 2016This variant is denoted PALB2 c.2353C>T at the cDNA level, p.Pro785Ser (P785S) at the protein level, and results in the change of a Proline to a Serine (CCA>TCA). This variant has been observed in one individual with serous ovarian cancer and no controls (Ramus 2015). PALB2 Pro785Ser was not observed in approximately 6,500 individuals of European and African American ancestry in the NHLBI Exome Sequencing Project, indicating it is not a common benign variant in these populations. Since Proline and Serine differ in polarity, charge, size or other properties, this is considered a non-conservative amino acid substitution. PALB2 Pro785Ser occurs at a position that is not conserved and is located within the domain required for interaction with POLH and POLH DNA synthesis stimulation (UniProt). In silico analyses predict that this variant is unlikely to alter protein structure or function. Based on currently available information, it is unclear whether PALB2 Pro785Ser is pathogenic or benign. We consider it to be a variant of uncertain significance. -
