This sequence change replaces alanine, which is neutral and non-polar, with threonine, which is neutral and polar, at codon 334 of the SLC6A1 protein (p.Ala334Thr). This variant is present in population databases (rs749240316, gnomAD 0.0009%). This missense change has been observed in individuals with clinical features of SLC6A1-related conditions (PMID: 37541188, 37647852; internal data). ClinVar contains an entry for this variant (Variation ID: 656334). Invitae Evidence Modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) has been performed for this missense variant. However, the output from this modeling did not meet the statistical confidence thresholds required to predict the impact of this variant on SLC6A1 protein function. The SLC6A1 c.1000G>A variant is predicted to result in the amino acid substitution p.Ala334Thr. This variant was reported in an individual with a neurological and/or developmental disorder, but the specific type of disorder was not mentioned (Turro et al. 2020. PubMed ID: 32581362). At PreventionGenetics, this variant was detected in the heterozygous state in an individual with autism spectrum disorder and found to be inherited from a parent with unknown phenotype. Of note, another missense variant, affecting the same amino acid residue (p.Ala334Pro), has been reported to be causative for epilepsy with myoclonic-atonic seizures (Carvill et al. 2015. PubMed ID: 25865495). This variant is reported in 0.00088% of alleles in individuals of European (Non-Finnish) descent in gnomAD. Although we suspect this variant may be pathogenic, at this time, the clinical significance of this variant is uncertain due to the absence of conclusive functional and genetic evidence. -
