This sequence change replaces glycine, which is neutral and non-polar, with arginine, which is basic and polar, at codon 860 of the GLDC protein (p.Gly860Arg). This variant is not present in population databases (gnomAD no frequency). This missense change has been observed in individual(s) with glycine encephalopathy (PMID: 27362913). In at least one individual the data is consistent with being in trans (on the opposite chromosome) from a pathogenic variant. ClinVar contains an entry for this variant (Variation ID: 557059). Advanced modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) performed at Invitae indicates that this missense variant is not expected to disrupt GLDC protein function with a negative predictive value of 80%. For these reasons, this variant has been classified as Pathogenic. -

Variant summary: GLDC c.2578G>C (p.Gly860Arg) results in a non-conservative amino acid change located in the Glycine dehydrogenase, C-terminal domain (IPR049316) of the encoded protein sequence. Three of five in-silico tools predict a damaging effect of the variant on protein function. The variant was absent in 251416 control chromosomes (gnomAD). c.2578G>C has been reported in the literature in individuals affected with Glycine Encephalopathy (Non-Ketotic Hyperglycinemia). These data indicate that the variant may be associated with disease. To our knowledge, no experimental evidence demonstrating an impact on protein function has been reported. The following publication has been ascertained in the context of this evaluation (PMID: 27362913). ClinVar contains an entry for this variant (Variation ID: 557059). Based on the evidence outlined above, the variant was classified as VUS-possibly pathogenic. -
