Variant summary
Our verdict is Uncertain significance. The variant received 2 ACMG points: 2P and 0B. PM1
The NM_004370.6(COL12A1):c.8369C>T(p.Pro2790Leu) variant causes a missense change. The variant allele was found at a frequency of 0.000007 in 1,572,280 control chromosomes in the GnomAD database, with no homozygous occurrence. Variant has been reported in ClinVar as Uncertain significance (★★). Another variant affecting the same amino acid position, but resulting in a different missense (i.e. P2790S) has been classified as Uncertain significance.

Inborn genetic diseases Uncertain:1
The c.8369C>T (p.P2790L) alteration is located in exon 56 (coding exon 55) of the COL12A1 gene. This alteration results from a C to T substitution at nucleotide position 8369, causing the proline (P) at amino acid position 2790 to be replaced by a leucine (L). Based on insufficient or conflicting evidence, the clinical significance of this alteration remains unclear. -
Bethlem myopathy 2;C4225314:Ullrich congenital muscular dystrophy 2 Uncertain:1
ClinVar contains an entry for this variant (Variation ID: 475899). This variant has not been reported in the literature in individuals affected with COL12A1-related conditions. This variant is present in population databases (rs755342579, gnomAD 0.009%). This sequence change replaces proline, which is neutral and non-polar, with leucine, which is neutral and non-polar, at codon 2790 of the COL12A1 protein (p.Pro2790Leu). Advanced modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) performed at Invitae indicates that this missense variant is not expected to disrupt COL12A1 protein function. In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance. -
