Genes affected
SETD2 (HGNC:18420): (SET domain containing 2, histone lysine methyltransferase) Huntington's disease (HD), a neurodegenerative disorder characterized by loss of striatal neurons, is caused by an expansion of a polyglutamine tract in the HD protein huntingtin. This gene encodes a protein belonging to a class of huntingtin interacting proteins characterized by WW motifs. This protein is a histone methyltransferase that is specific for lysine-36 of histone H3, and methylation of this residue is associated with active chromatin. This protein also contains a novel transcriptional activation domain and has been found associated with hyperphosphorylated RNA polymerase II. [provided by RefSeq, Aug 2008]

ACMG classification

Classification was made for transcript

Our verdict: Benign. The variant received -15 ACMG points.

BP4
Computational evidence support a benign effect (BayesDel_noAF=-0.84).
BP6
Variant 3-47121924-T-C is Benign according to our data. Variant chr3-47121924-T-C is described in ClinVar as Likely_benign. ClinVar VariationId is 542234.Status of the report is criteria_provided_single_submitter, 1 stars.
BP7
Synonymous conserved (PhyloP=-0.19 with no splicing effect.
BS1
Variant frequency is greater than expected in population amr. GnomAdExome4 allele frequency = 0.00000753 (11/1461562) while in subpopulation AMR AF = 0.000112 (5/44724). AF 95% confidence interval is 0.0000436. There are 0 homozygotes in GnomAdExome4. There are 6 alleles in the male GnomAdExome4 subpopulation. Median coverage is 34. This position passed quality control check.
BS2
High AC in GnomAdExome4 at 11 AD gene.
