ClinVar
Submissions by phenotype
Oligodontia-cancer predisposition syndrome Uncertain:1
This sequence change replaces alanine, which is neutral and non-polar, with serine, which is neutral and polar, at codon 783 of the AXIN2 protein (p.Ala783Ser). This variant is present in population databases (rs760217787, gnomAD 0.006%). This variant has not been reported in the literature in individuals affected with AXIN2-related conditions. ClinVar contains an entry for this variant (Variation ID: 464607). Invitae Evidence Modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) indicates that this missense variant is not expected to disrupt AXIN2 protein function with a negative predictive value of 80%. In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance. -
Colorectal cancer Uncertain:1

not provided Uncertain:1
Not observed at significant frequency in large population cohorts (gnomAD); In silico analysis supports that this missense variant does not alter protein structure/function; Observed to incompletely segregate with disease in a family with dental agenesis, in which all affected individuals harbored a PAX9 frameshift variant (Haddaji Mastouri et al., 2016); This variant is associated with the following publications: (PMID: 22941188, 15735151, 27491081, 35723313) -
AXIN2-related disorder Uncertain:1
The AXIN2 c.2347G>T variant is predicted to result in the amino acid substitution p.Ala783Ser. This variant was reported in two members of a family with non-syndromic tooth agenesis, although multiple other affected members of the family did not have this variant (Haddaji Mastouri et al. 2016. PubMed ID: 27491081). This variant has been reported as a somatic variant in individuals with colorectal cancer (Salah El-Din Youssef et al. 2022. PubMed ID: 35723313) and lung cancer (Table S9, Peifer et al. 2012. PubMed ID: 22941188). This variant is reported in 0.0029% of alleles in individuals of Latino descent in gnomAD and has been interpreted as uncertain in ClinVar (https://www.ncbi.nlm.nih.gov/clinvar/variation/464607/). At this time, the clinical significance of this variant is uncertain due to the absence of conclusive functional and genetic evidence. -
Hereditary cancer-predisposing syndrome Benign:1
This alteration is classified as likely benign based on a combination of the following: seen in unaffected individuals, population frequency, intact protein function, lack of segregation with disease, co-occurrence, RNA analysis, in silico models, amino acid conservation, lack of disease association in case-control studies, and/or the mechanism of disease or impacted region is inconsistent with a known cause of pathogenicity. -
