Tuberin interacts with hamartin to form the TSC protein complex which functions in the control of cell growth. This TSC protein complex negatively regulates mammalian target of rapamycin complex 1 (mTORC1) signaling which is a major regulator of anabolic cell growth. This missense variant replaces valine with isoleucine at codon 1320 of the TSC2 protein. Five of five in-silico tools predict a benign effect of the variant on protein function. The variant allele was found at a frequency of 3.7e-05 in 244812 control chromosomes in the gnomAD database, including 1 homozygote. To our knowledge, no occurrence of c.3958G>A in individuals affected with Tuberous Sclerosis Complex and no experimental evidence demonstrating an impact on protein function has been reported. Five ClinVar submitters have assessed the variant since 2014: three classified the variant as likely benign and two as benign. Based on the evidence outlined above, the variant was classified as likely benign. -
