Three of five in-silico tools predict a benign effect of the variant on protein function. The variant allele was found at a frequency of 2e-05 in 251452 control chromosomes (gnomAD). c.1183A>G has been reported in the literature in individuals affected with Hypophosphatasia, Autosomal Recessive (Wenkert_2011, Chen_2017, Yokoi_2019). These data indicate that the variant is likely to be associated with disease. Experimental evidence evaluating an impact on protein function demonstrated the variant affects ALP activity (Chen_2017). Two clinical diagnostic laboratories have submitted clinical-significance assessments for this variant to ClinVar after 2014 and classified the variant as pathogenic/likely pathogenic. Based on the evidence outlined above, the variant was classified as pathogenic. -
