The variant was co-segregated with Myasthenic syndrome, congenital, 13, with tubular aggregates in multiple affected family members (PMID: 30117111, PP1_P). In silico tool predictions suggest damaging effect of the variant on gene or gene product (3CNET: 0.785, PP3_P). A missense variant is a common mechanism associated with Myasthenic syndrome (PP2_P). It is observed at an extremely low frequency in the gnomAD v2.1.1 dataset (total allele frequency: 0.000016, PM2_M). Therefore, this variant is classified as pathogenic according to the recommendation of ACMG/AMP guideline. -

Four of five in-silico tools predict a damaging effect of the variant on protein function. The variant allele was found at a frequency of 2.5e-05 in 279668 control chromosomes. c.739C>T has been reported in the literature in individuals affected with Congenital Disorder Of Glycosylation Type 1J (Jones_2013, Ng_2019, Cao_2021). These data indicate that the variant is likely to be associated with disease. To our knowledge, no experimental evidence demonstrating an impact on protein function has been reported. Two clinical diagnostic laboratories have submitted clinical-significance assessments for this variant to ClinVar after 2014 without evidence for independent evaluation. One laboratory classified the variant as likely pathogenic, and one laboratory classified the variant as uncertain significance.
