Variant summary: DPYD c.2043_2058del16 (p.Leu682IlefsX24) results in a premature termination codon, predicted to cause a truncation of the encoded protein or absence of the protein due to nonsense mediated decay, which are commonly known mechanisms for disease. Truncations downstream of this position have been classified as pathogenic by our laboratory. The variant allele was found at a frequency of 0.00013 in 250642 control chromosomes in the gnomAD database, including 1 homozygote. This frequency is not significantly higher than expected for a pathogenic variant in DPYD causing Dihydropyrimidine Dehydrogenase Deficiency (0.00013 vs 0.0025), allowing no conclusion about variant significance The variant, c.2043_2058del16, was observed in a homozygous patient diagnosed with Dihydrophyrmidine Dehydrogenase Deficiency (Ong_2012). These data indicate that the variant may be associated with disease. To our knowledge, no experimental evidence demonstrating an impact on protein function has been reported.
