PCCA encodes the biotin-binding region of this enzyme. Mutations in either PCCA or PCCB (encoding the beta subunit) lead to an enzyme deficiency resulting in propionic acidemia. Multiple transcript variants encoding different isoforms have been found for this gene.[provided by RefSeq, May 2010]

Several computational tools predict a significant impact on normal splicing: Three predict the variant abolishes the canonical 3' splice acceptor site. At least one publication reports experimental evidence that this variant affects mRNA splicing resulting in skipping of exon 23 (Perez_2004 and Clavero_2004). The variant allele was found at a frequency of 7.6e-05 in 251472 control chromosomes. This frequency is not significantly higher than estimated for a pathogenic variant in PCCA causing Propionic Acidemia (7.6e-05 vs 0.0022), allowing no conclusion about variant significance. c.2041-2A>G has been reported in the literature in multiple individuals affected with Propionic Acidemia (example, Perez_2003, Pillai_2019, Pend_2019, Kor_2019). These data indicate that the variant is very likely to be associated with disease. At least one publication reports experimental evidence evaluating an impact on protein function. The most pronounced variant effect results in <10% of normal activity (Clavero_2004). Two clinical diagnostic laboratories have submitted clinical-significance assessments for this variant to ClinVar after 2014 without evidence for independent evaluation. All laboratories classified the variant as pathogenic/likely pathogenic. Based on the evidence outlined above, the variant was classified as pathogenic. -
