Variant summary

Our verdict is Uncertain significance. Variant got 2 ACMG points: 2P and 0B. PM2

The NM_003680.4(YARS1):c.1507G>T(p.Ala503Ser) variant causes a missense change involving the alteration of a conserved nucleotide. The variant was absent in control chromosomes in GnomAD project. Variant has been reported in ClinVar as Uncertain significance (★★). Another variant affecting the same amino acid position, but resulting in a different missense (i.e. A503T) has been classified as Uncertain significance.

Genes affected
YARS1 (HGNC:12840): (tyrosyl-tRNA synthetase 1) Aminoacyl-tRNA synthetases catalyze the aminoacylation of tRNA by their cognate amino acid. Because of their central role in linking amino acids with nucleotide triplets contained in tRNAs, aminoacyl-tRNA synthetases are thought to be among the first proteins that appeared in evolution. Tyrosyl-tRNA synthetase belongs to the class I tRNA synthetase family. Cytokine activities have also been observed for the human tyrosyl-tRNA synthetase, after it is split into two parts, an N-terminal fragment that harbors the catalytic site and a C-terminal fragment found only in the mammalian enzyme. The N-terminal fragment is an interleukin-8-like cytokine, whereas the released C-terminal fragment is an EMAP II-like cytokine. [provided by RefSeq, Jul 2008]

Uncertain significance, criteria provided, single submitterclinical testingIllumina Laboratory Services, IlluminaOct 07, 2022The YARS1 (previously named YARS) c.1507G>T (p.Ala503Ser) missense variant results in the substitution of alanine at amino acid position 503 with serine. To our knowledge, this variant has not been reported in the peer-reviewed literature. This variant is not found in version 2.1.1 or version 3.1.2 of the Genome Aggregation Database. The c.1507G>T variant lies within the C-terminal domain of the protein. Based on the available evidence, the c.1507G>T (p.Ala503Ser) variant is classified as a variant of uncertain significance. -
Charcot-Marie-Tooth disease dominant intermediate C Uncertain:1
Uncertain significance, criteria provided, single submitterclinical testingInvitaeJul 24, 2018In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance. Algorithms developed to predict the effect of missense changes on protein structure and function are either unavailable or do not agree on the potential impact of this missense change (SIFT: "Tolerated"; PolyPhen-2: "Possibly Damaging"; Align-GVGD: "Class C0"). This variant has not been reported in the literature in individuals with YARS-related disease. This variant is not present in population databases (ExAC no frequency). This sequence change replaces alanine with serine at codon 503 of the YARS protein (p.Ala503Ser). The alanine residue is highly conserved and there is a moderate physicochemical difference between alanine and serine. -
