Variant summary: GLB1 c.446C>T (p.Ser149Phe) results in a non-conservative amino acid change in the encoded protein sequence. Five of five in-silico tools predict a damaging effect of the variant on protein function. The variant allele was found at a frequency of 8e-06 in 249264 control chromosomes. c.446C>T has been reported in the literature in individuals affected with Mucopolysaccharidosis Type IVB (Morquio Syndrome B) (Feng_2018, Hofer_2009). These data indicate that the variant is likely to be associated with disease. At least one publication reports experimental evidence evaluating an impact on protein function. The most pronounced variant effect results in <10% of normal activity (Hofer_2009). The following publications have been ascertained in the context of this evaluation (PMID: 30267299, 19472408). ClinVar contains an entry for this variant (Variation ID: 553205). Based on the evidence outlined above, the variant was classified as pathogenic. -

Experimental studies have shown that this missense change affects GLB1 function (PMID: 19472408). Advanced modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) performed at Invitae indicates that this missense variant is expected to disrupt GLB1 protein function. ClinVar contains an entry for this variant (Variation ID: 553205). This missense change has been observed in individual(s) with GM1 gangliosidosis (PMID: 19472408, 29451896, 30267299, 30675867). In at least one individual the data is consistent with being in trans (on the opposite chromosome) from a pathogenic variant. This sequence change replaces serine, which is neutral and polar, with phenylalanine, which is neutral and non-polar, at codon 149 of the GLB1 protein (p.Ser149Phe). -
