Hereditary cancer-predisposing syndrome Uncertain:2
The c.687+5G>A intronic variant results from a G to A substitution 5 nucleotides after coding exon 5 in the CDH1 gene. This nucleotide position is highly conserved in available vertebrate species. Using the BDGP and ESEfinder splice site prediction tools, this alteration is predicted to weaken the efficiency of the native splice donor site; however, direct evidence is unavailable. Since supporting evidence is limited at this time, the clinical significance of this alteration remains unclear. -
This variant causes a G to A nucleotide substitution at the +5 position of intron 5 of the CDH1 gene. Splice site prediction tools predict that this variant may have a significant impact on RNA splicing. This prediction has not been confirmed in published RNA studies. This variant has not been reported in individuals affected with hereditary cancer in the literature. This variant has not been identified in the general population by the Genome Aggregation Database (gnomAD). The available evidence is insufficient to determine the role of this variant in disease conclusively. Therefore, this variant is classified as a Variant of Uncertain Significance. -
not provided Uncertain:1
Not observed in large population cohorts (Lek 2016); Intronic +5 splice site variant predicted to result in abnormal splicing leading to an in-frame deletion of exon 5; Has not been previously published as pathogenic or benign to our knowledge -
Hereditary diffuse gastric adenocarcinoma Uncertain:1
This sequence change falls in intron 5 of the CDH1 gene. It does not directly change the encoded amino acid sequence of the CDH1 protein. It affects a nucleotide within the consensus splice site. This variant is not present in population databases (gnomAD no frequency). This variant has not been reported in the literature in individuals affected with CDH1-related conditions. ClinVar contains an entry for this variant (Variation ID: 924586). Variants that disrupt the consensus splice site are a relatively common cause of aberrant splicing (PMID: 17576681, 9536098). Algorithms developed to predict the effect of sequence changes on RNA splicing suggest that this variant may disrupt the consensus splice site. In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance. -
