Variant summary
Our verdict is Pathogenic. Variant got 18 ACMG points: 18P and 0B. PVS1PM2PP5_Very_Strong
The NM_153704.6(TMEM67):c.1413-2A>G variant causes a splice acceptor, intron change involving the alteration of a conserved nucleotide. The variant was absent in control chromosomes in GnomAD project. In-silico tool predicts a pathogenic outcome for this variant. 3/3 splice prediction tools predicting alterations to normal splicing. Variant has been reported in ClinVar as Likely pathogenic (★★).

The c.1413-2 A>G splice site variant in the TMEM67 gene has been previously reported as a homozygous variant ina fetus with cerebellar vermis aplasia, hydrocephalus, enlarged, cystic kidneys, and congenital heart defect (Al-Hamedet al., 2016). This pathogenic variant destroys the canonical splice acceptor site in intron 13, and is expected to causeabnormal gene splicing. -
